What is QTL MatchMaker?
Identifying genes that underlie quantitative trait loci (QTL) is a challenging task: experimental analysis of QTL genes remains very laborious and time consuming. As an alternative we present a new quantitative trait loci software system, named QTL MatchMaker. QTL MatchMaker is a multi-species quantitative trait loci database and analysis software. It is designed to bring together and mine QTL information across mouse, rat and human genomes and to annotate functional genomic data. The system combines and organizes information from relevant public databases and publications and integrates QTL, physical, genetic and cytogenetic maps across human, mouse and rat. QTL MatchMaker is a multi-species quantitative trait loci database and analysis software. It is a web-based application that processes data from multiple sources and provides a web site for the analysis of candidate genes in the context of genetic traits.

How can I search the QTL MatchMaker database?
Choosing the species of interest from the home page pull down menu directs the user to the query page. This page accepts GenBank accession numbers for genes of interest that have been identified in experimental research projects. QTL MatchMaker then performs mapping of these genes against a curated quantitative trait loci database and generates reports of co-localization events.

How can I download the results?
The results file reports the gene position and information about the corresponding QTL. It can be downloaded as Microsoft Excel or html file format.

Can I search for more than one gene at a time?
To enable parallel searches for more than one gene we developed a batch query function of the QTL MatchMaker. Click on the Batch Search data for multiple genes link which will open a page allowing you to paste a list of GenBank accession numbers and search the database with them. This allows for high-throughput mapping of genes of interest and quantitative trait loci. In instances where a Genebank accession number maps to multiple quantitative trait loci, all matches are reported.

How is the database kept up to date?
QTL MatchMaker incorporates updated sequence information from the latest genome assemblies available from the UCSC Genome Browser With the release of each new assembly of the mouse, human or rat genomes, base pair chromosomal position of QTL markers known genes and ESTs in the QTL database are automatically updated.

How can I download QTL data?
Click Downloads link on the bottom right side on the QTL MatchMaker home page to display a list of all database directories available for download.
